Please Help!,z400 Only Runs On Choke?

About 2 months ago I dunked my 05 z400 in a river and sucked some water up. After I changed oil (ita was clean and not milky at all), cleaned and re-oiled air filter,changed gas, removed carb and cleaned, replaced new sparkplug, and checked compression 135#'s. It ran fine for 2 rides, then it would only run on choke, it backfired and the header glowed brightly. So again i removed carb and cleaned all jets and bowl, it has stock jetting and stock exhaust if fact besides a swingarm skid it's all stock. Bike ran great for 1 ride, then again it only runs on choke and backfires, the air filter is clean and I know the carb is still clean. It has a tps because it's an 05 but disconected it still behaves the same. I think possibly the CDI could be bad from the water, but it runs great after a disassembly of the carb, and there is no water in the gas. Why would it be so lean that when hot it still needs to be choked to run. The bike is all stock, what other electrical parts could be fried to make this condition but also let it run great once in a while?

Well i would check for air leaks on the carb to head boot. Check your vacuum line too.
Are you sure you put everything back together in the carb correctly? I'm fairly certain this is not an electrical problem. Something is up with your carb, and unfortunately i am not sure what it is..

I have checked for air leaks around the carb and boot with propane gas and I did not detect a leak. The carb runs great after the 2 times I have cleaned it, so I don't think I messed anything up. I have rejetted:ninja 250, katana 600, 400ex, and yamaha v-star 1100. Where is the vacuum line? I have ordered a manual on CD and hope to test some electrical with my multi-meter. The bike is stock and the fuel screw is still plugged, it has the stock exhaust and air filter.

What fakie said... i understand you have rejetted things before, but the problem you describe doesn't seem to have anything to do with electrical problem to me.. An electrical problem wouldn't alow it to start with the choke... I may be wrong, but it just doesn't make any sense.. These aren't EFI machines know what i mean?

I agree. The choke cut the air flow to draw for fuel in to the engine. If it runs with the choke on, you have a fuel restriction.
